I have an Allen 3100 connected to a Lexicon MX400. Some of my volume levels are too much after a visit from the Allen tech. There is some distortion at times, etc. Would I need to adjust the volume levels without the organ connected to the Lexicon unit - or does it matter?

It will be easier to turn off the reverb to do your voicing. If you're hearing distortion, make sure that you're not overdriving the reverb unit. There is a clipping indicator on the front panel.

Make sure the reverb is set to 100% wet (i.e., none of the original non-reverbed audio is included in its output) otherwise the output of the Lexicon includes reverb and non-reverb signal, doubling its signal level (or so).
If the signal distorts without reverb, you need to adjust the volume setting on the amplifiers in the 3100.
