I plugged in my new power cord into the wall and apparently, power is not being passed from the amplifier to the rest of the organ. How can I attempt to start the organ while bypassing the amplifier?

Main AC power is not switched in the power amp. Power wiring passes through the power amp and goes to the Main Line Panel on the tone generator and from there to the Run switch. It is then returned to the power amp via the wiring harness that plugs into the amp on the right hand side looking from the back. Check the four-pin plug to make sure the contacts are clean. I've never had problems with them, but I suppose you could.
Have you verified that AC power is not getting to the Line Panel?

Poor soldering joints on the AC line panel on the tone generator can also cause weird power issues (usually a total lack of power, or unexplained power-off).
I would not attempt to "bypass the amp" as you have originally asked. That can be very dangerous if you don't know what you're doing, or if you don't know what caused the problem in the first place. Careful inspection of your new power cable wiring and a voltmeter will be necessary to determine if voltage is getting where it needs to go.

Ok I have a multimeter and will check the power cable but I'm not sure what 4 pin plug you are talking about MR ANDERSON. Where on the line panel do I check to see if power is present?

The full wiring diagram, which is very complete and accurate, is in every B3/C3/A100 service manual, which can be downloaded free online. There is a four pin plug with blue/grey/yellow wires attached plugged into the power amp. It's the only plug plugged into the power amp. It leads to the line panel. All you have to do is follow the blue and grey wires from that plug to the line panel. It's all visible with the back off.
