If one uses a computer (with Hauptwerk or similar software) as a MIDI organ sound device (expander), is it possible, somehow, to connect physical stops to the computer, so that the software would react to the pulling of the stops?
I can solder cables all right. I'm not good at soldering chips, but I can find someone to do it if there is a ready diagram.
Yes it's possible. You need to get MIDI messages from the stop tabs. If your organ does not have that capability, you'll need to wire up a suitable MIDI encoder to accomplish this.
Optionally, you can have stops drawn via the computer screen operate the stops on your console provided that they are operable (move, light up, etc.) via the organ's combination action. If your organ doesn't support the operation of the physical stops via MIDI, there are third party solutions available, although implementing them is a lot more work.
Tell us more about the console you're planning on using.
The stops in that console are simple switches, DIY-wired (in the 90s) to classic wooden pull stops. They can not be operated remotely. So all I have is some switches with two wires running from each. The wires are bussed at present but I can replace wires.
What I want is just that a pulled stop on the organ would pull a stop on the computer. No need to do it in the other direction.
There are many encoder options, but the most straight forward option for you would be a scan row encoder such as the one below from MIDI Boutique. The one below handles up to 64 stops. There is also a version that will handle up to 96 inputs.
